The game is set in the year UC 0079, a year after the events of Mobile Suit Gundam Seed. The Federation has been defeated by the Zeon forces, and the Earth has been placed under the rule of the Zeon forces. The game follows the story of a young boy named Kira Yamato, who is trying to save his friends and family from the Zeon forces.

The game starts with the Federation Forces attacking the Zeon forces on the moon. The Federation Forces are using a new mobile suit, the RX-78-2 Gundam. The Zeon forces are using the Zaku II. The Federation Forces are winning the battle, but the RX-78-2 Gundam is damaged. The Federation Forces send in the RX-78-2 Gundam’s pilot, Amuro Ray, to repair it. Amuro Ray is attacked by the Zaku II’s pilot, Char Aznable. Char Aznable is able to damage the RX-78-2 Gundam’s cockpit, but Amuro Ray is able to repair it. Amuro Ray then battles Char Aznable. Amuro Ray is able to defeat Char Aznable. The RX-78-2 Gundam’s pilot, Amuro Ray, then returns to the Federation Forces..
