The game starts with Raiden and Sonya fighting their way through a group of ninjas. They eventually make it to the boss, who is a giant ninja. Raiden defeats him, but Sonya is injured in the process. Raiden takes her to a nearby hospital. Meanwhile, Liu Kang is fighting Shang Tsung. Liu Kang is winning, but Shang Tsung is able to teleport away. Shang Tsung tells Liu Kang that he has found the Mortal Kombat champion, Quan Chi. Liu Kang goes to find Quan Chi, but he is being held by Shang Tsung. Shang Tsung tells Liu Kang that he will release Quan Chi if Liu Kang defeats him in a fight to the death. Liu Kang agrees, and the two fight. Liu Kang eventually defeats Shang Tsung, but Quan Chi is still free. Raiden and Sonya return to the hospital, and Raiden tells Sonya that he is going to find Quan Chi. Sonya tells him that she will help him. Meanwhile, Liu Kang is fighting Quan Chi. Quan Chi is able to teleport away, but Liu Kang is able to follow him.
